I'm good with my html and css but javascript and jquery are what im learning next.

When I use this code it looks identical except the active links never change. This is true for click and scroll events.

I've located my js reference after my jquery reference. I thought this might solve my issue. Can someone help me or show me an easier way to implement this type of navigation

@MichalStefanow For security, IE does not run JavaScript by default if it is an offline file. You need to use <noscript> or css tricks to display "please allow js" when js is unavailable.

@Shashi You need to call that iframe's mutationObserver. If the iframe is cross origin, you can't unless you control its code.

@Shashi If they are same domain you just need to access the mutation observer of the iframe's window. If they are cross domain you can use messaging. Which may be easier than cross window access, depending on your experience...

I don't think security zones can block some js functions while allowing js to run. You won't put file domain into your compatibility list, would you?
If it is disabled you won't get that error prompt at all... you will just see an alert at bottom of page, which will auto disappear.
