In this case, version 2 and version 3 are never compiled together. A binary uses one or the other depending on what machine it's targeting. But there are other components with multiple versions that do compile together.

Java has it's application, I see in it alot of disadvantages in comparison to C++ but also advantages. I program at work 25% Java, 75% C++ and I've Java experts/fanboys in my team who are currently learning C++ after 10 Years of Java, and they love it. They see the advantages of the C++ flexibility and capability to connect both worlds : static types and runtime informations.
But I don't want to speak about that because it would begin a religion war.

I was also thinking of learning C#. Mainly because the Unity3D Engine uses it. But I think I am worried using a language tied to Microsoft.
 
C# is not bad at all, I'm using it sometimes, and made 3 projects where it had an important part. What is problematic are portable User Interfaces, but if you don't need a GUI then you aren't tied to microsoft.

Microsoft is also pushing C++ forward with GoingNative and Windows RT, so I think to learn something new it might be more interesting to jump on good C++11 / C++14 courses. But don't hesitate do learn also C# and Java, because it's better to see a bit the differences self.

On one hand, a GUI is the limiting factor on C#--if you do a GUI in C#, it pretty much ties you to Windows. OTOH, developing a GUI (and Microsoft's tools to make that easy) are basically the only reasons to use C# in the first place. It's not a terrible language by any means, but without Microsoft's tools and such, it's just another language with nothing in particular to recommend it over at least a dozen alternatives.
 
Yeah I'd never use C# outside of WPF and Visual Studio.

We are missing Boost.Gui :p But Tony Van Eerd said that he was be working on something in this direction at the last meetingcpp. And seems quite nice based on Boost.Proto to define the GUI, with a concept for fitting any GUI on any screen by defining which part is more important than another so that it can autosized and layouted.
