it's a sort of temporary table which only lives for that query
[CTE] is just the same

What is a proper way to handle a soft delete? We needed a date_deleted field in the database and now I am hunting through all my queries to add where clauses

just set it to the date it's deleted

DB is probably the best approach there, but otherwise, you'll need 3rd party options, or a lot of work and testing
since that's a non-trivial requirement when dealing with multiple systems
