Ok, in that case, I think it's a better idea to use a BHO (IE Browser Helper Object) in your case - have you considered it?
We've been using those to shim for IE Extensions, they have a lot of elevated permissions and run arbitrary code in whatever language you want to code in - for example C#.
Instead of your code running via an ActiveXObject, which can rain hell on you because it'll require different permissions on each IE and will not work in several settings - a BHO will always run, and has much better hooks than a normal EXE.
Also, if your .exe actually only just writes XML somewhere, you can and probably should do it in JavaScript and not with a .exe file.
