Q: PHP Updating Wrong Number Of Rows In MySQL

@scaisEdge the SQL works. I am able to update the 334 rows. However, whenever php / wordpress gets involved, only 50 rows are updated.
@Strawberry It's a business requirement that doesn't really pertain to the problem at hand, why is PHP only updating 50 rows -- unless you think it does?
I guess I just don't understand why you'd approach the business problem this way
@aynber the SQL works so I am not too sure if the length of the query is the issue. But maybe the length matters in PHP?
It makes a difference when going from PHP to MySQL. You can try raising the max_allowed_packet as stated in the link and see if it helps.
@Strawberry Im getting a list of products and their respective order. So the list I get back, productIds, are already in the order that I need them so I save off their position in the array to the DB so my query just references position.
@anyber the linked SQL is only 35 KB. Do you think this is the max?
@aynber also max_allowed_packet seems to be a MySQL pro setting...but MySQL is not complaining about the query. PHP is just not executing the SQL correctly.
@scaisEdge if the IN clause is length limited, then why does the SQL work when I execute it, but fails to behave the same way with PHP?
@scaisEdge I know you want to see an actual data set, but the fact is, the SQL executed in updating the 334 rows with a position and sort_value. However the php is only updating 50 rows. There seems to be a PHP / Wordpress issue -- not anMySQL issue.

Do some debugging to output the raw sql that gets run by query(). You will probably very quickly find why only 50 rows are getting updated.
You could try executing it without the preparedstatement, and just try it as a flat sql query (just for testing purposes).
@Gudgip thank you for commenting. I actually did that to start out entering the query in as a raw string, unprepared, was resulting in the same behavior - only 50 rows getting updated vs 344
@Andrew the outputted raw SQL is linked above, gist.github.com/robskrob/610ff92cde27ae5dfcda56783fa8d8b2 -- this SQL executed just fine when I'm running it in MySQL. However when PHP executed this SQL only the first 50 rows gets updated and then the rest appear to be deleted.
Try to isolate the problem, remove chunks of the query, and chunks of code, til the query works as expected, then add the chunks back 1 at a time til it stops working.
just a quick note, @robskrob, most people on StackOverflow are unlikely to click the links. It's better to simply edit your question with the text in the question itself. I'd also recommend Andrew's advice. Otherwise it's hard for us debug this with you more thoroughly since we do not have access to the data that you do.

@Jhecht the SQL samples are too large. SO form validations are preventing me from adding them to this post.
@Andrew thank you for your suggestion. The problem is still happening even when I only update 51 rows.
maybe only 50 of the product ids match the array you are entering
@Andrew nice thinking but I checked that -- the product ids passed in the IN exist in the DB for the query. Just to reiterate the SQL works -- but $wpdb->query creates the unexpected behavior.
I'm thinking maybe there's a limited number of CASE statements or branches in the CASE statement that I can pass
