Have you set profiling=1;? And show profiles shows the info list, in my answer, I run select * from mysql.user as the slow query, and the info list shows the ` slow query` has query_id 1, so use show profile block io,cpu for query 1 ;
What's your MySQL version? Check the profiling by show variables like '%profil%';
it returned me like this "have_profiling YES","profiling OFF", "profiling_history_size 15"
Strange....if you set profiling=1; or set profiling=ON;, the variable profiling should be ON, and query info should be recorded....
Looks like Percona-Server, any info in i_s? Set ON the profiling and use SELECT STATE, FORMAT(DURATION, 6) AS DURATION FROM INFORMATION_SCHEMA.PROFILING WHERE QUERY_ID = 1 ORDER BY SEQ;
Yes i get the values after run those commands. set profiling=1; show profiles; show profile block io,cpu for query 1;
but i dont know why sometimes it is run faster and sometimes it takes 20 seconds to execute a simple query?
order by, group by, subquery, and temp table need a lot fo cup-time, if cpu-usage is high, the execute-time may not stable; If buffer_pool_size is too low, MySQL will read data from disk, it also affects the execute-time(read more from disk, execute longer); Execute plan also may affect execute-time, it's complex..

as i run that command i get this result.

can you repeat the slow-query with profiling?
Run the query which uses 20s+, and check the query_id of the slow query, then shows the result of profile.
the query was identical, I m running it on ajax. on every 5 seconds.. so after 40 - 45 instances it took 20 seconds than it automatically goes into normal mode
40 - 45 instances means run the query 40 - 45 times ? or 40 - 45 clients run the query?

No look, i have a system in which there is a page called as overview.
in that page ajax fires a query on each 5 seconds..
there are only 15 users who can see that page
and in my website daily visits is on an average 500 customers
but those customers can't see that ajax page
because those are not logged in so
as i told you, while the ajax on every 5 seconds are running, it runs smoothly 40 - 45 times on an average of 400ms speed. but than sometimes it takes 20 seconds to execute the same query
40 - 45 times are vary, it sometimes 20 - 30, 50 - 60, 90 - 100 it can be any times

buffer_pool_size is low, 125MB should be the default value
So it need to increase to how much?
buffer pool size is also causes issue right?
and one more thing, did you know about max_user_connections?
set it to 50% of db-server memory size, or a bit more
becuase sometimes i also get that error too
so i have to set buffer pool size to 1GB?

most of times, nobody want to limit the max_user_connections, we use max_connections, run "show variables like '%conn%';" to show you settings;

yes, the MySQL can hold on 150 clients at most , and the user you used now can hold 25 clients at most
you should set a higher max_user_connections...why set it so low...
set max_user_connections higher, or set it to 0 and only use max_connections to limit the number of clitents;
and the connect_timeout is 20, when the query execute more than 20s, it may reach the connect_timout and reconnect
so the query real execute-time is 1s, and use 20s to wait until it reach the connect_timeout
