It's quite time consuming when the number of nodes are >5000, and you have to do this operation > 20000 times.
I managed 3500 nodes, accuracy of 0.1%, and 6000 different topologies in 3 seconds.

I've been working with a slightly different method:
The Gauss–Newton algorithm is used to solve non-linear least squares problems. It is a modification of Newton's method for finding a minimum of a function. Unlike Newton's method, the Gauss–Newton algorithm can only be used to minimize a sum of squared function values, but it has the advantage that second derivatives, which can be challenging to compute, are not required. @Dev-iL I managed to get down to an average of 3 iterations. Based it on a "Flat start", where all different cases started with the same initial state. The state of the system was probably correct for 90% of the network. Also, changed the variable I solved for when it was closed to not converging, to avoid "over-shooting".
Oh boy, I realize now that it's been a long time... My nomenclature is way off. Don't remember the names of "things"...

If the code runs and gives unexpected results, the fault almost surely always lies in the equations. And without the exact transformation process you used, we can't guarantee the equations are correct nor would that be on-topic. I suggest deleting this post and asking a question on Math.SE posed as a math question with all of the equations and transformations you used since I think that should be on topic there (or maybe even a more specific, biology focuses site I do not know about).
