I had a look through the yaml files you linked, and the original links you posted in your question, neither seems to mention the coredns pod. I haven't set up calico in a cluster before, so let's take a few approaches:
1) when did the coredns pod show up?
2) What are you trying to achieve (I might be able to play around on a minikube installation)?

yaml that I mentioned earlier and the one in my questions are the same and were taking from following page kubernetes.io/docs/setup/independent/create-cluster-kubeadm/… . I included that all into my question as well.
coredns seems to appear right after I ran kubeadm init command:

root@suey:~# kubeadm reset
[reset] WARNING: changes made to this host by 'kubeadm init' or 'kubeadm join' will be reverted.
[reset] are you sure you want to proceed? [y/N]: y
[preflight] running pre-flight checks
[reset] stopping the kubelet service
[reset] unmounting mounted directories in "/var/lib/kubelet"
[reset] deleting contents of stateful directories: [/var/lib/kubelet /etc/cni/net.d /var/lib/dockershim /var/run/kubernetes /var/lib/etcd]
 
I'm trying to learn Kubernetes. My far fetch goal is to connect Kubernetes cluster with Gitlab and use CI/CD to deploy my apps to different environments: testing, staging and production.

while minikube may work for some, the main idea is to learn how to set up & manage full blow Kubernetes cluster
 
It's a valiant goal, kubernetes just has a lot of moving parts, which makes troubleshooting difficult
