My first though was to install a PostGIS database and server the files that way. Another option would be MapServer, but I'm not really interested in serving maps (plenty of them out there already) so there's probably little added value with that.
@RomanLuštrik I setup a postgresql (with Postgis) server for this. Integration in QGIS is great (rasters might need a bit better integration, but works). I have different user groups and read/write access depending on user (their skills), so some can only access but not modify. Others might also add andor modify contents.

Also need to organize your data carefully/meaningfully (SCHEMAS) for easier access and backup.
Our university provides a server for us, but we have to maintain it for ourselves (more work, but has the advantage that I and other admins can tune the postgresql configs for our needs and full flexibility)
