Does .htaccess deny have any effect on running a cron curl task?

@pce and @kaᵠ what I am trying to do is allow access to a file outside of the WordPress system files. If I include the "require(wp-load.php)" the software I am trying to "authenticate" breaks. It is in it's own folder as well. Essentially I want to block access to ALL files in a subfolder unless a WordPress user is logged in.
