That would be fairly useless ... write proper C and only use system where you cannot do without.
I'm pretty sure the content of the system command line can be seen with a simple strings on the binary.
What you could do is is cipher the command string and decipher it into a variable at runtime and then get system to run with command from the variable. This way it will not be directly visible with strings ... but a debugger is still likely able to see the runtime values of the variabls.
I suspect that whoever fixed it is trapping instances of whatever is accessing the obfuscated script'…
