is the file ~/mypack/MyClass.java where ~ is where you are?
 
Of course if i put MyClass.class into real dir mypack, everything will work fine.

No there isn't. class MyClass in package mypack is absolute class mypack.MyClass.
Same with why my programs are com.gmail.inverseconduit.<program_identifier>.ClassName.
If you want to execute it without being in a package, get rid of the package altogether.
You can't run package.Class outside package. Unless you hack your JRE.

I wondered is it possible to run the program with the package without the package, you can use the classpath will help, but what to do if there are no folders at all, and the package is specified.

Programmers distribute their program within jar files. You have to program them in proper packages that way.
@JazBrok So either I can distribute com.gmail.inverseconduit.RandomNumberGenerator with all three levels of directories and a .class file at the deepest layer, or I distribute a .jar file, which has the three levels of directories and a .class file at the deepest layer as well.
If you were to run them without packaging, use directories. That's why at school they probably advise you to use default packages anyway.

@10101101 According to this website, the Java Mail API requires JDK version 1.4 or above. The latest release requires the JavaBeans Activation Framework, which is included in JDK versions 6 and above. oracle.com/technetwork/java/javamail/index.html
