@BenBolker I love those I-m-really-useful-dont-use-me functions... I don't really use attach myself, though nowadays with those packages that gleefully mask base R functions with functions that do something different it's starting to feel like every time I use library I am using attach (I guess I really am, in a way).

Ahh, I see @csgillespie's pretty face in the top right.
Congrats on the draft and bookdown. Tempted me, and prompty failed to build last eve.
Issue 1 (easy): initial figure balks on use.width, removed. it.
Issue 2 (harder, unsolved): At end it blows up over references.
All software current, incl bookdown itself which I updated/installed yesterday eve.
 
It builds on travis - so in theory, building should just work. Install dependencies; make html or make pdf
What do you mean about initial figure balks and blows up over references?

Hold on.
I thought I had to mod this line of knitr options: {r echo=FALSE, out.width="33%"} but seemingly not. I had to turn off yoru enforced list of packages as I didn't feel like installing all of those.
I seem to have had most, added pryr (eek ;-) and then made it to:
pandoc-citeproc: reference ref not found

patience, had to re-run make and as you know stooopid little knitr doesn;t know how to cache Arrrceepeepee.
_main.html gets created, just does not have a navigation bar on the left. A firm "almost".

Have you got the latest version (updated in the latest 60 minutes)?
The pandoc-citeproc is because we have XXX for referencing unwritten chapters.
 
No, all (bookdown, your book, your support package, ...) as of last evening my TZ.
Still fails the same way after git pull.
It would be nice if you encode your accumulated wisdom in instructions that make make succeed not only on Travis.
